Help!?

Hey i need a little help...... on my alternator there is a ground wire coming from my tranny harness.. it two wires into one like in this pichttp://www2.freepichosting.com/Images/87939/6.jpg I only have the #3 wire connected there to my atlernator but the # 2 wire is cut ( think thats how it came). Could this drain my battery?
