Help

I replaced the head on my 89 and it runs really ruff and at about 3500 rpm there is a knock. I know its not the head knocking but i'm unsure about the valves on the cylinders The blcok was set a TDC and so was the head before i put it on so it should be timed right any ideas would be GREAT running out of ideas!!

The timing should be close or right on because both the block and the head were at TDC. How do you check the time with a timing chain? That sounds really stupid but i guess i need help and am out of ideas maybe i'm doing something wrong? any help will be good thanks.
