does it matter if a ecu comes from a car with the same transmission or could you use a ecu from an auto on a manual?

i'm not sure about using a 5 speed ecu for an automatic tranny, but I do know many people that did 5 speed swaps kept the auto ECU, and I will probably as well. The only setback i've heard of would be that the engine idles like poop for the first 10 seconds the car is on, then it's all good from there.
