Try swapping them around. left to right-right to left.

Don't waste your time with that ^^. Is the tranny attached to the motor? Need more details. Just work with it, it'll go in, make sure everything is clearing, make sure the motor is level, use some pursuasion if need be.

Did you jack the tranny up to make it level? If not, do so that'll make the difference. If you have already, just play around with different heights on the jack til it goes in, generally it shouldn't take more than a half hour to get the motor from on the ground into the motor bay bolted up. Also, try leveling the motor with whatever you're using to hoist it up with, if you're using a chain, reposition it to be more level, or to bring it wherever you need it.

Try geting one in and nut it, and then using a spare strap hook it around the stud on the mount and pull it into place

^ you dont have the drive shaft in while your putting in the engine it would get in the way to much.

Do you have the engine mounts on the engine or still mounted on the car? It is a hell of a lot easier if you put them on the engine first, I got mine lined up by myself rather easily when they were on the engine. But when we swapped an engine on my friends car we left them on the car and it took about 40 mins to a hr to get it lined up with four guys helping. Just a thought.
