alright im getting my s-13 front end conversion in june, but the sr20 is gonna be in, in late april. my question is that my tranny that i have in the car now, is a automatic, the sr20's come with the 5 speed, what will i have to do when the sr20 is in?

You will use the tranny from the SR.
You may possibly need the driveshaft from a manual car as well, but I'm not positive if the driveshafts are different lenghts for manual/auto.
Other than that, it shouldn't be a problem. You can leave the electronics from the auto tranny in place - they won't mess anything up, and you'll be using the SR ECU anyway.
Enjoy... I wish I had a swap to loom forward to this spring. Spent my SR money on an engagement ring a couple of months ago.

I'm doing one right now.. its kinda of a headache... you need clutch master cylinder slave cylinder(unless the sr already has it attached... jdm pedals dont work cause i've tried so i had to get another one... and yes u do need the drive shaft cause the auto one is too long or too short...i forgot.. but thats basically it
