Opinions Needed On Motor Problem Please Read!!

Ok guys heres my story. I got my motor fully built by a local machine shop around may 2007 (after i overreved my s14 sr oil pump went bad scored block). I went all out and went 20 over cp pistons, eagle rods, crower cams, springs, retainers, oem water pump, oem oil pump, new bearings, gaskets, 3 angle valve job mild porting etc...etc.....

Installed engine myself everything went great other than head wasnt shimmed right so got that done and engine was good. Broke it in and drove it for a while (probably 3-4 months) Decided It was time to upgrade went with a gt2871r turbo setup from shop (x) and put 550 injectors, safc 2, z32 maf and wanted to get it tuned!

I towed it to shop (x) and they found a few interesting things. First off my car was idling like crap and running on 2 or 3 cylinders. ( I thought it was fouled plugs or too rich) It turned out that when I tried fixing some of the wiring I messed up the #1 injector pulse wire and thats why #1 was missing. Then they realized that somehow the injector chip in the ecu was fried and also swapped that out with another chip from a donor ecu! (KEEP IN MIND I WAS THERE WHILE ALL THIS WAS BEING DONE) Before I left the car it was idling good, running on all 4 cylinders and seemed to be just needed a tune. Shop (x) also installed a daughterboard while i was there. SO I LEFT MY CAR TO JUST NEED A TUNE AND WAS SUPPOSED TO PICK IT UP A FEW DAYS LATER.

Also keep in mind that I compression tested the engine before I towed it up to Shop (x) to make sure everything was cool. I get a call from Shop (x) and they tell me while tuning the car a cylinder misfired. They inspected it and cylinder 3 had 0 compression. They removed the spark plug and it looked like something was inside and was eating at the plug! They removed the valve cover and noticed that the cylinder #3 rocker arm was off and that would explain 0 compression. They also performed a leak test and found out that cylinder #3 was leaking more than the rest!

PLEASE READ THE WHOLE POST AND TELL ME WHETHER OR NOT THIS SHOP SHOULD EITHER FIX OR REPLACE MY ENGINE!!! I JUST WANT PEOPLES OPINIONS AFTER TAKING EVERYTHING INTO CONSIDERATION AND TAKING INTO FACT THAT THE CAR WAS COMPRESSION TESTED BEFORE I BROUGHT IT TO SHOP (x) AND THAT THE CAR HAS A FRESHLY BUILT BROKEN IN FORGED MOTOR THAT WAS RUNNING PERFECT BEFORE THE "TUNE"
