Change in "stock boost" on S14 sr20det

I was wonder what happens to stock boost once you modify a car. In my situation I am having lots of problems tunning my profec B spec II on my S14 SR20det (w/ stock t28 roller bearing turbo) for 12psi. I have the boost controller hooked up correctly, but it doesnt matter what I try I cannot get the car to boost below 14psi at WOT (even with the gain at zero and the SET well below 15%), hence my question: Will a high flow intake, larger MAF, and full exhaust change your "stock boost" and make it 14psi? Or is there something I'm not thinking of? Could the unit just be deffective/ not functioning properly? Anything will help.

Set: 25% , Gain: 15% , Set Gain: 80 , Warning: 100 , L.: 5%

for 16psi

Set: 50% , Gain: 35% , Set Gain: 160 , Warning: 170 , L.: 5%
