Unhappy Replaced motor and 240 is gone haywire

I just replaced motor in 95 240sx and the car runs great but now check engine light is on and my windows wont roll down or interior lights come on. I have checked all the fuses (set under driver side and next to battery). Before new motor windows rolled down without a problem, side mirrors worked with out problem, interior lights came on, no check engine light on and air blew out cold. My air comes on but not kicking out the coldness like before. Lights come on in the interior but no dome light. Could any of this have something to do with me replacing the motor? Any suggestions on what I should trouble shoot?

So should I take it back to the dealership where I had the motor put in? A classmate who is the head mechanic put the motor in for me. How much damage in the wallet do you think I will be hit for?

I'm going to stop by there today and get him to look at it. I asked him earlier about the check engine light and he said that it just had to be reset but he broke his leg on a four wheeler so he hasnt been able to look at the car and see why i have had a problem. I'm glad to know that it may be the wiring because I was searching for a switch for my window. Had the window jump started and it worked with the jumper cables on it (didnt know you could do that) and was told its not the motor because it goes up and down but only when the cables are on it.
